I really wish there was a way to reason with him at the end scene.

Sure. He's a bit misguided. You'd need to explain that you need your freedom, obviously.
But as long as you say you want to stay with him, I can't see why he'd deny you something that will make you happy. Especially if you mean it.
(The MC clearly can't lie worth a damn. And he would know that.)
He's really sweet tho. And he tries really hard.
That's pretty charming, provided he plans to let you out once he's won you over.
And the MC has a strange view on how long it takes to fall in love.
(Do people really need that long for it? You need time to deepen the love, but not long at all to fall in love. Love at first sight is a thing, even if a deeper connection depends on knowing the person better. But that's a matter of intensity, not time.)
I'd love to see a happy ending choice here.
(Well, happy in a yandere sense of the word.)
Oh, and I can also see him being smart enough to ensure that they can't get out from the control room easy, and maybe have some fake footstep sounds that would trick the MC to agree to run back down and he says you can try again later and stuff.
If he gets the MC to fall for him, then he could easily pretend to be her savior by "finding" a way outside and "saving" her.
(If he's got skills and/or friends he could have set up a scary scenario where the fake kidnapper almost got her and he "saved" her so they could escape together.
It would be a smart trick, because of the psychological concept of "the suspension bridge effect", maybe paired with a previous semi-stockholm syndrom, and the fact that it's not uncommon to fall for someone who saves them. (Part biology, part psychology, part something that happens even more to girls who read too many romance books with a hero saving the girl. Which the MC do seem to be the type to do.)
IS there an ending where you can be happy together?
Am I just picking the wrong choices for it?
I really would love to see a sequel where they're dating, and in the real world.
Protective yanderes are the best! ^_^
...by that I mean the kind that would never hurt you, but kill anyone they perceive as a threat to you or your relationship with them.
(Like Sebastian from Particles of Reality.
He's a great example of a yandere where creepy meets sweet in a perfect mesh. And unlike in that game, you may actually give it a happy ending. Hopefully. ^_^ )
I hope to hear more about this game being improved and/or a followup coming out. ^_^
